I don't think they would have fought often, but when they did, I think the arguments were epic.
Mostly I think because we know he was so devoted to her, it's hard to conceive of John actively doing things to piss her off, but all couples have their tensions. Had she lived, I'm sure there would have been opportunities for them to disagree.
I do agree with you about her tempering his militant dominance, but I also wonder how much of that was his coping mechanism, falling back on the military orderliness to provide structure, for himself as much as the boys. In much the way that Sam's OCD kicked in to provide him with a routine, I think John relied on the patterns from his time in the service to give him purpose and direction.
So I don't know, if she had lived, if he would really have clung to the military stuff much. I think WIAWSNB is the picture of how they would have been without the fire - Christmas sweaters and softball teams.
