I don't think it's far-fetched at all that Snape had already figured it out. After all, he'd surely been exposed to WAY more evidence over the years than Hermione was in year 3, and she figured it out. And I don't think it's any twistier than thinking he was trying to figure out the truth. Sounds good. :)
